The American produced some confident and powerful tennis to battle past the determined Swiss 6-4 3-6 7-6.
Federer's defeat meant he missed a chance to overtake Andre Agassi and become world number one.
"I don't make calculations, but obviously I'm annoyed if I have missed a chance of becoming number one," said Federer.
"These Masters Series are tough, almost too tough from my point of view. I don't think they should play then back-to-back.
"To win both you have to play 12 out of 14 days, but I will go to Cincinnati next week and see what I can do."
Roddick broke Federer in the first set with his trademark powerful serves, but the Wimbledon champion levelled the match to set up a thrilling decider.
Federer kept the momentum going, quickly stealing an early break, but Roddick turned on the style.
The American squandered three chances to break Federer in the fourth game before he got back on level terms in the eighth.
Roddick's thundering serves helped move him into a 2-0 lead in the tie-break and then a costly lapse of concentration by Federer handed his opponent a 4-0 cushion.
The Wimbledon semi-finalist went on to claim his first-ever win over Federer with some neat work at the net, winning the tie-break 7-3.
Eighth seed Rainer Schuettler of Germany faces Argentina's David Nalbandian in the other semi-final.
