The Italian, who is expected to announce after Sunday's race if he is staying with Honda next season, clocked a time of one minute, 33.643 seconds.
His American team-mate Nicky Hayden trailed by 0.291 seconds and Spain's Sete Gibernau, who had set the pace for much of the session, was third fastest.
Italy's Max Biaggi gave Honda a sweep of the provisional front row.
Australian Troy Bayliss, who was running third fastest on his Ducati after 45 minutes, came off his bike at one of the track's 14 corners and slid into the gravel.
